Error 2038 - installer trying to repair app in Time Machine backup?

I've been having trouble with the runtime installer giving me various errors, lately it's 2038, previously 3003. Eventually I turned on logging and found that the installer is trying to repair/delete/update a version of my program that has been archived in Time Machine some months ago. (See the two "HERE---->" markers below)

Has this archived version somehow been registered with the OS? If so, how could this happen? More to the point, how do I fix this?
